My save wasnt there so I went to transfer my save over. I launched GOTY again and upon pressing start at the first screen. The stuttering in that game wasn't so bad, but the stuttering in City is getting to Arkham Knight levels for me. I've tried only using DX9, disabling PhysX, turning off AO, editing my ini files (and setting to read-only) to no avail. For me the file to run in compatibility mode was BatmanAC.exe which was in D:\SteamLibrary\steamapps\common\Batman Arkham City GOTY\Binaries\Win32 but you should be able to find your file if you right click on the game in Steam and select Properties.
